Is it possible that by mixing caps and rotors, there is a "clocking" incompatiblity? Say, the offset of the terminals in the cap relative to the holddown screws or the notch in the rotor is slightly different from one configuration to the other? I've cut a big circular hole in the top of a junk Chevy crab cap to determine the relationship of rotor to cap.
