I understand your pain, brother. Believe me. Even with it inside the shorts there is an awful lot of flopping around...which is why I never purchase the pictures they offer after races. TMI.
And I have to agree with the previous post about finding longer running shorts. I am a distance runner so for me, it's running for 3, 4, 5 or 6 hours at a time and having my fella flopping out like that is pretty indecent. I have found some great longer inseam shorts (around 9 inches) at Adidas. Now, I prefer to have the lining in, but you could always cut the lining out.
Just look around, you can find some longer shorts. They're out there.
